gerixx-slI'm testing multi window scenarios with Firefox 50.0.1 and geckodriver 0.11.1 without any problems. Are your elements in an IFRAME maybe? You could try to open the JavaScript console (F12) in the window, then check if your elements can be found with plain JavaScript, see document.getElement or .querySelector....
